Here's the thing: It's a way of saying here's is the point, or here is the problem. A person might begin a statement with "here's the thing" when they are about to make an argument for a certain position they hold on a topic; The statement said either during or immediately following someone's attempt to make an extremely valid point that makes the person stop talking and listen to your opinion.
